ZZ9000 and Apollo 4040 card - needs warm reboot

I’ve put my ZZ9000 into a 4000 fitted with an Apollo 4040 card.
At a cold boot, the scandoubler doesn’t work, If I Ctrl-A-A, then it works. If I use a ZZ screenmode, that appears to work and then if I go back to Amiga native output, the scandoubler is working. It appears starting a ZZ screenmode is somehow starting the scandoubler?

The interesting thing is, If I use an A3630 or A3640 card, it works fine.

I have noticed with the Apollo fitted, I don’t get the quick green flash on the LED on the Zynq board. I get white and red. With the other CPU cards, I get the green flash and it seems to mean the scandoubler is then going to work.

Is it possible that the card somehow doesn’t initialise with certain accelerators?
